Act I[]

On March 4th, 2145, a group of Techno Recon and Commando agents along with a few P.A.R.A.D.O.X. agents partake in a joint operation with the Atlas Security Service to follow a possible lead regarding the identity of Siren’s former bankroller. The lead brings the joint team to the 61st District and the underground headquarters of the Crimson Syndicate, a criminal organization connected with illegal weapon smuggling rumored to be working for someone big. Upon infiltrating the facility and preventing a shipment from escaping, the team rounds up several surviving syndicate members for questioning, where they learn that the Crimson Syndicate was indeed hired by an organization called the Twilight Collective to assist with allocating their smuggled weapons to their agents throughout Midnight City, theorizing that something big was coming.

Before the syndicate members could be questioned further, the facility is then assaulted by elite members of the Twilight Collective, who effortlessly slaughter the surviving syndicate members and much of the Atlas Security Service team. Techno narrowly escape the ambush and manage to secure a manifest from the shipment they stopped before fleeing the facility. The surviving security team members attempt to warn their Command unit of the situation, but are stripped of their communication devices and then executed by the collective and their leader, Marshal Wolfe. Marshal then orders the facility to be torched and destroyed, leaving behind no physical evidence of the collective’s presence or connection with the place.

Act II[]

Soon after escaping, the Techno Inner Circle is called to the Central District of Midnight City, where they personally report to the Atlas Council regarding the outcome of the operation and reveal the manifest containing the destination of the shipment they seized. Through the manifest, Techno uncover that Allison “Nightstalker” Texas and her small group of Rogue Ghosts were to receive the package at Hearst Harbor on the Midnight City coastline, deducing that they were also part of the Twilight Collective as they were informed by the Crimson Syndicate that they were only shipping the weapons to assets of the collective. Acting on this intel, Techno pay a visit to Captain Gideon, who introduces them to Doctor Dave Herd and his adoptive daughter/creation Tsuki.

Together, the group formulate a plan to infiltrate the Rogue Ghosts' hideout in the port to apprehend Nightstalker for questioning regarding her connection to the Twilight Collective and its overall objective. With permission from Doctor Herd and approval from the Atlas Council, Techno brings Tsuki with them for the mission. A couple hours later, the team arrives at Hearst Harbor by infiltrating the port in a disguised shipment. Tsuki, disguised as a dock worker using her adaptive appearance, is able to bring the team close to the Rogue Ghosts' hideout by hiding them in a shipping crate and delivering it to the hideout. When Tsuki is stopped for inspection of her crate's contents, Techno spring out of the crate, completely ambushing the Rogue Ghosts.

The team engage the Rogue Ghosts, pushing through the hideout with help from Tsuki. Eventually, the team is able to corner Nightstalker in her office after chasing her throughout the hideout, who remarks that they made a grave mistake coming for her. Tsuki incapacitates Nightstalker after becoming tired of her cryptic words, and the team radios Command to report that they have secured Nightstalker. Techno and Tsuki proceed to escort their prisoner to the exterior to await extraction from Gideon, all while fending off against the remnants of the Rogue Ghosts. After a short wait, Gideon arrives to clear out the remaining attackers and extract the team.

Act III[]

Nightstalker is transported to Atlas Tower, where she is brought to an interrogation room for immediate questioning. Despite undertaking various interrogation methods, the team is unable to get Nightstalker to disclose any information. Suddenly, Nightstalker seemingly breaks while the team discusses what else they could possible do to get her to talk; Nightstalker remarks that if they really wanted information regarding the Twilight Collective, then they should ask them directly. At that moment, a clock in the room rings to signify it was midnight; simultaneously, alarms go off as Gideon peers out of the window to see several missiles being fired at the A-Space Energy power grids around the base of Atlas Tower, disabling most of the power throughout the complex. Gideon asks what was happening, to which Nightstalker mockingly reveals that that was something she would be willing to tell them.

Nightstalker reveals that the Crimson Syndicate raid was far more disasterous than anyone at Atlas could possibly realize; she explains that the Twilight Collective seized the communication devices from the now deceased Atlas Security agents that raided the Crimson Syndicate with Techno and reversed-engineered them, allowing the collective to gain access to Atlas' code. Through this, the Twilight Collective was able to gain access into Atlas' security systems and shut down the exterior defenses to the tower, and once they secured the tower, all of Atlas' systems. Gideon questions how Nightstalker even knew about the raid, to which Nightstalker bluntly explains that the Twilight Collective told her, much like how they told her someone from Atlas would arrive to apprehend her for questioning; an HVI like herself would have high security protecting her, something the collective wanted to personally eliminate now that they had the means of getting close to the tower.

Outside the tower, the Twilight Collective successfully breach the main gate, slaughtering the checkpoint team stationed there. Marshal personally leads his ground forces into the courtyard, staring up at Atlas Tower with a content look on his face. Gideon composes himself and leaves the interrogation room to rendezvous with Anders and secure the Atlas Council, ordering Techno to reach the hangar bay with Nightstalker for evacuation. Techno quickly divide into three teams; Team One comprised of Vendetta, Rox, Soteria and Amber Summers, Team Two comprised of Vega, Trinity, Biggs and Wedge, and Team Three comprised of Stratus, Rhythm, Envoy and Phantom. Tsuki realizes that Doctor Herd was in danger and separates from the team to search for him, promising to rendezvous at the hangar after she found him.

The three Techno teams work to clear out as much of the invading Twilight Collective operatives as they could while simultaneously escorting Nightstalker as their prisoner. While this happened, Gideon arrives at the Atlas Council's meeting chamber, where Anders was waiting with the rest of the council. Gideon relays the information he learned from Nightstalker regarding the Twilight Collective's mission before the room was breached by several Twilight Collective operatives. Gideon and Anders manage to eliminate the threat, though Gideon ends up being shot in the leg by a stray bullet. Anders and Irons help carry Gideon to the hangar bay extraction point while additional Atlas reinforcements arrive to help secure the council.

Act IV[]

Tsuki arrives at Doctor Herd's lab, where she is horrified to discover him mortally wounded and left for dead on the ground. Tsuki offers to transport him to the extraction point and seek medical attention, though Herd refuses, saying he was beyond saving. Tsuki begins to cry for her father, though Herd does everything he can to reassure her, saying that even though death was far likely to happen in this day and age, it was something that still shouldn't be ignored. Tsuki asks what she would do without her father, to which Herd tells Tsuki with his final breath that it never mattered what he wanted her to do; it mattered what she wanted to do before succumbing to his wounds. Tsuki took a moment to tearfully cradle her father's body before being forced to leave for the extraction point.

Meanwhile, Marshal and his team breach into Atlas' server room, gunning down the security stationed there. Marshal orders his men to hack into Atlas' internal systems, remarking that once they had Atlas within their grasp, the rest of the global megacorporations wouldn't stand a chance at the full might and power of the Twilight Collective. At that moment, one of Marhal's soldiers ran into the room, explaining that Nightstalker and the Atlas Council were being brought to the hangar back at the south end of the complex for extraction. Marshal remarks that they wouldn't let them get off the hook that easily before leaving to personally attend to the matter with a few of his men.

After much fighting against the Twilight Collective, Techno, Gideon, Anders, Tsuki, the Atlas Council and a few Atlas soldiers all convene at the hangar simultaneously. Vendetta begins to ask where Doctor Herd was, but stops upon piecing together the answer on his own. He apologizes to Tsuki for her loss, but promises to ensure that his death would be avenged. Everyone begins to board a state-of-the-art VTOL aircraft to escape in as Irons uses his credentials to provide authentication and open the hangar's blast doors. As Techno escorts Nightstalker into the VTOL, Marshal and his men breach the room and fire on the aircraft. Amidst the struggle, Vega is shot in the back by Marshal while Nightstalker uses the opportunity to break free from Vega's grasp. Vendetta is able to pull Vega into the aircraft, but is unable to stop Nightstalker from escaping.

The aircraft immediately takes off and is able to narrowly escape the hangar as Marshal and his men continue to fire at it, though they stop once the aircraft was out of range. Stratus orders the pilot to get them to Techno Tower immmediately, as the building had it own systems that differed from Atlas' and thus were not compromised. The team comfort Vega as she suffers from her wound, promising her that they will get her to Pulse as fast as they could and re-cooperate. Back at the hangar, Marshal rips off Nightstalker's arm restrains as she remarks that the dawn of their reign was just over the horizon, proclaiming that no one could stop them now. Marshal adds that it was time to rally the rest of the collective as he departs the hangar to go to the Atlas Council's meeting chamber.

Abord the Atlas aircraft, a screen suddenly turns on as Marshal begins publicly broadcasting on all Atlas stations from the meeting chamber, remarking that the head of Atlas has been severed, ushering his followers to begin their long-awaited uprising upon what remained of Atlas, and soon the rest of the megacorporations. Full-scale firefights soon breakout across Midnight City as Atlas struggles to defend themselves against the surging masses of the Twilight Collective. Vega comments to everyone that this was far from over as the aircraft continued its journey to Techno Tower as it began to undergo lockdown procedures.

Epilogue[]

Some time after his broadcast, Marshal sits alone in the Atlas Council meeting chamber, sitting in Irons' former seat. Marshal interacts with his watch and projects a hologram of The Dealer in the center of the room. Marshal warmly greets his "master", who commends Marshal for his job well done. The Dealer informs Marshal that things didn't go as smoothly on his end as he had hoped, cryptically remarking that there was quite the "family feud" before The Dealer's appearance briefly changes to that of a woman before reverting back to his shadowy form.

In the Plane of Euthymia, The Son sits and converses with Ei and Yae Miko about his duties as the ruler of the Nexus, but Ei reminds him of her duties too, before calling him by his Nexu name Filius. He remarks the Nexus' stability since he did not have No Name and hopes The Daughter has. This mention of The Daughter intrigues Yae, stating there was a Son and now a Daughter. Ei remarks of his long journey to reunite with her, with The Son in agreement.
