Project Tenebris was a CIA research program helmed by Doctor Nathan Daniels. The project was dedicated to creating various technologies utilizing the dark power harnessed from the Cube of Darkness, which Daniels intended to be used for both military and civilian purposes. Due to the actions of Master Ronin, the project would be destroyed, having obtained its research to benefit his goals while killing its key staff, including Daniels.

Following the acquisition of the Cube of Darkness from the Dark Island, the CIA brought the dark relic to the Pentagon, where it was utilized as a power source for the development of dark-powered weaponry titled Project Tenebris. As a result of their use of the experiments, many of the staff began hearing the voice of Master Ronin from within the cube, who began influencing them into siphoning his soul from the cube and into the inactive body of P.A.X., a work-in-progress successor to the failed Omnitron project. Now given a new body, Ronin proceeded to betray the CIA, slaughtering much of the staff and escaping with the Cube of Darkness and a shipment's worth of Project Tenebris prototypes for his own use.
